My dogs pooped on the carpet, and I used the vacuum cleaner to clean off its residue. It took me a while to completely clean the carpet. I disposed all the crap that was inside the vacuum, but now every time I vacuum, it gives off a really bad odor. What can I do to fix this? What can I do/and or use to disinfect it and make sure it doesn't smell bad?

You will have to wash out the innards of the vacuum cleaner that you can reach safely and that will not be damaged by water. By vacuuming the residue, you have coated the entire system with the stink and that will have to be removed. So, after washing you will have to deal with the rest of the residue.
I suggest you obtain a one-pound (half-kilo) box of baking soda and about the same amount of aquarium charcoal, and about the same amount of very fine clumping cat litter (both by volume, not weight). Mix the three things together equally and in three separate operations 24, 24 and 48 hours apart suck about 1/3 of the mix into the machine. Leave it in direct sunlight if possible for the suggested times, empty and repeat. Then clean it out again. Keep the unused mix tightly covered.
This should do it. The baking soda gets oil-based residue, the charcoal gets volatile hydrocarbons and the kitty-litter removes ammonia-based residue. The smell you have includes all three components.
Whatever you do, do not run aerosols through the system. Some use flammable gas (propane) for propellants, and all use solvents that can damage the bearings, insulation and other materials inside the machine.

The kitty litter goes on dry. wait for a few minutes;then wet it down and sweep or hose the litter off. it takes aout 3 to 5 mintes for the litter to melt on the litter.

If you wet down "clumping litter", you are going to have an awful mess of soggy papery particles that is horrible to clean up. I would stick with dry clay litter instead (Fresh Step). Just be sure to check and make sure it says clay on the bag. You can sweep or vacuum it up.
